I noticed in InDesign, you have to size the point size and leading in certain increments, otherwise, they will appear drastically abnormal. So I have my size in 10pt. and my leading in 12, but how do I have "space after" or "space before" paragraph settings also take effect since it wouldn't line up with the grid?
Maybe I'm missing something here...

The whole point of using the baseline grid is that your baselines will line up from column to column, and from page to page. The only way to keep this alignment and have space before or after paragraphs is to set the space to the same as the baseline grid setting. An alternative to using space before or after paragraphs would be to use a first line indent, which is what you will see in most publications.
Another alternative would be to just turn off the "align to baseline grid" option for your paragraphs (which can be set in your style sheets), and then you can use whatever spacing you want.

How do you go about aligning poop to a baseline grid? That seems like a nasty job; one I do not envy. And where do you get the poop?

Where else? Clients.
They give enough of it to full fill such a task as aligning it to a baseline grid.
