Do you have a printer lined up already? If so, ask them. Different printers will put up with different situations.
Your setup is not ideal however. You'll have to be very clear about how the different files need to go in the order that you want.
But to reiterate, talk to your printer, they'll tell you how you should set it up. :)

You're more than likely be charged more because of the extra time it'll take to set your files up correctly. For example, if I was to do the job in prepress I'd place your Illy files in Quark or InDesign, place them in numerical order and adjust margins, crossovers etc.

If you are going to do that, at least be nice and name the files by the order they fall in. Example: Front cover would be "01", inside front cover would be "02", etc. This way, it isn't a guessing game for the prepress person. Less time will be spent in prepress and there is less chance for error.

also - print out all the pages and make up a dummy of the booklet - give this to the printer - if they can print the pages our of order - they probably will - but if they have a mocked up copy to guide them it's harder.
