i've just uploaded a folder full of sub-directories and images to a domain/server, so they can be accessed using a default directory index in HTTP...

but when you go in to the folders there are invisible files of every item that exists.
(typical Invisible mac files, example: "._Picture1.jpg")

is there a way i can delete these invisible files from that folder on my Mac or delete them using my FTP program?

Use the terminal,

cd /Path/To/Images
rm -rf ._*.jpg

That will remove all the invisible jpg files.
