I'm printing a poster as a PDF. On the poster I placed a logo onto of another illustrator graphic. I've designed the poster within Indesign and then exported it as a .pdf with the Adobe PDF Preset [press quality] to print. When I print the PDF the logo has a box around it that is a shade off of the color of the illustrator graphic it's placed over. How do I fix this problem?

What kind of transparency does the logo have? Is it a gif? tif with clipping mask? tif with magic tooled transparent background?

It sounds like there are "bits" in the background of the logo that you have placed into Indesign.

My guess is your flattener or overprinting options in creating the PDF are wrong.
Or the printer you are using is not a postscript printer (<most likely). Non-postscript desktop printers don't always handle transparency properly.

Making a press-ready pdf is not a button click.

Buda,
The logo was imported as an .ai file.

Prrint Driver,
My printer is an Epson Stylus R340. I'm guessing its not a post script printer.
Please educate me on what I need to do to properly print this on my printer or point me in the proper direction.

I even tried placing the logo on top of the other graphic right in illustrator and then exporting as one to see it that would work and it didn't.

Why not place the logo in your native InDesign file before making it a PDF. It sounds like your just printing to an inkjet so try printing right from ID.

I have already placed it in the native InDesign file. When I did that, it still comes printed out with a box around it. I placed the logo on its own in the native InDesign file and on top of the graphic I want it placed on and when it prints it has a offcolor of the InDesign background. Only the logo is what I'm having trouble with. The other graphic done in Illy comes out nice.

There's an obscure Indy bug that might be biting you. Set the transparency of the underlying graphic to 99% and see if that fixes it.

Alternatively, look at the Illy logo file and see if there's some sort of redundant background that you can get rid of.

Another possible problem is the transparency blend space, which should be consistent with the color mode of your file. Always turn on overprint preview in Indy when you're working; it can often prevent unpleasant surprises.
