For some reason, this image that has been clear cut in Photoshop turns into this when I place it onto a black background in Indesign.

See how the hole for handle is white instead of black? Also the left of the image where the wire comes out should be cut out too. I've got a bunch of products that have been clear cut and only some of them are ignoring the spaces that have been clear cut. Some of them are fine. Any idea why?

Does clear cut = clipping path?
The back of my spider-web-filled brain says that multiple clipping paths need to be grouped to be effective...poke around in the Paths panel...

Yes, the clipping path is only 1 clipping path. Should the "holes" in the handle and the wires be separate but grouped clipping paths?

Figured it out! The "holes" should have been drawn with the "subtract from path area" selection. Just a matter of clicking on the holes and converting them to "subtract from path area".
Not sure why some worked and some didn't, maybe my computer is smarter than me!

Damn. That only worked on the one I tried. Doesn't work for others...Gah!

Now I think it has something to do with the Indesign settings when I place the images into Indesign...

Check 'options' when CMD-D placing...

The problem here is your clipping path is not done correctly.
The only other thing it could be is in InDesign:
Object>Clipping Path>Options
And adjust the settings there.
But the problem most likely resides in the clipping path you've made in photoshop.
