Does anyone know of a plugin that correctly converts Quark files to InDesign? Thanks.

ummm last time i checked ID opened quark files...am i missing something? maybe your looking for a way for ID to make quark files...cuz that one I want to know about too.

InDesign can open up files from Quark 4 directly (not sure about 5) with minor amendments. There is no way of opening more recent versions of Quark files that I know of...

But InDesign doesn't correctly convert the Quark files. For example InDesign reflows my embedded boxes from Quark and fonts don't convert properly.

That's right. So to go from Quark 6 to ID you need Quark 6, ID AND Quark 5 to save off as Quark 4's.
Markzware also sells a Quark 5/4 extension called MarkzTools (http://www.markzware.com/store_usa/MarkzTools5.html) which supposedly allows you to open Quark 6 files and save them off as fours (minus ver. 6 exclusive features). At $200, I dunno if you want to go that far.

if your having problems qith fonts i guess it's more than likely you were using the faux bold italic etc. (which you shouldn't have) indesign doesn't recognise this(with good reason) and will more than likely show the font as missing, before you convert(if you don't want to do it in indesign) change you fonts to the proper versions and this will probably help you quite abit.
